I had Kelsey cast spell trigger aaaaages ago, I thought I had actually used it... There's nothing in his special abilities, but when I try to cast it now, I get a message saying "You cannot cast multiple versions of this spell on yourself."
Any help?

This seems unlikely to be a mod error, since things like these have been known to happen from time to time to in-game NPCs as well.
Honestly, the quickest way to deal with it is to CTRL+Y (kill) and CTRL+R (resurrect) him. That clears the special abilities data. Don't forget to pick his stuff up again, though.

An alternative...
You can do it through the addects tab in Shadowkeeper - the trigger effect is one that should be there mucho times - just reset the first parameter to (IIRC) 0 and the trigger will actually be active - I'm assuming it doesn't show in special abilities but does show on the portrait - that's what's happened to me.
Or just kill & rez, which is quicker.

Ctrl-R by itself might work.
I have learned from a very knowledgeable member that Ctrl-R also can remove some kit abilities, which are granted through permanent ability, and therefore are susceptable to removal by such 'all dispel' type spells as Ctrl-R and a beholders anti-magic rays. But, anti-magic rays wears off, Ctrl-R does not

what happened was you tried to cast a spell trigger on an invalid target, like a lich who went invisible just before the trigger unloaded...
to put it bluntly, i use spell trigger and sequencer to cast spells, like buffing spells on myself, or stuff like sunfire...or for spell sequencer, a triple skull trap(after prot from magic energy)...I actually fight only with chain contingency....
