I bet this question has been asked a thousand times, but the search-function didn't show me the answer so I'll ask it again.
I'm currently a member of the fighters guild and the mages guild (and the mages guild, but that doesn't matter right now), but the Fighters guild wants me to kill the boss of the Thieves, and the thieves want me to kill the fighter-boss.
How do I become a master (or whatever it's called) of both guilds?

Search under "conflict." There are at least a few threads that touch on this, and one (thieves and the codebook) which seems to provide what you seek.

I knew there were problems with the Thieves' Guild and Fighters' Guild, so I did all the Thieves' Guild quests first, and then I had no problem. By doing that, it eliminated my having to do anything for the Fighters against the Thieves. Don't know if this helps or not... Yours might be a special case since you've already advanced in both instead of just Thieves. I dunno. Try it.

Yes, it has been asked and answered more than a few times. The key is to talk to everyone, like the game constantly encourages you to do. So, if you talked to Percius Mercius in the Ald'ruhn fighters guild you should already know the answer to your question. Hint: You need to explore every dialog option with everyone you meet to unlock the secrets of MW - as monotonous as it may seem it often pays off with hidden quests, clues, etc.
