Its pretty embarassing for a kotor veteran like me to ask this, but does masterful 2 weapon fighting disable all the minuses for a second weapon?

I'm not sure. It's been a while since I played the game but from what I recall, if you maxed out the two-weapon mastery, you will get positive numbers on both the main and off-hands. Master Two-Weapon Fighting does not entirely negate the penalty for using two weapons - but it almost does.
Add to that your mounting attack bonuses from strength, +to attack from crystals, etc., and you can pretty much ignore the penalties near the end of the game. It's harder if you're playing a consular, but still do-able.
