what will be the diference between fighting for the city or against it. is the storyline of the final battle different???

Yeah. If you choose to defend the city, Kelemvor will be supportive of your plight when you speak with him at the Wall of Judgement. Plus, defending the city means that Kaelyn will separate from your party and eventually you will end up facing her in battle.
Instead of helping Akachi's lieutenants, you will end up fighting against them. You also will meet Araman who joins your party for the final battle.

Has anyone learned more on how Kaelyn works near the end?
I end upfacing her in battle and I read her Uncle is supposed to come and take her away, but he never shows. I'd very much like this to happen as my character is lawful good and doesn't want to see her slain.

because other classes would be frowned upon for laying their hands on a wounded companion

It's her grandfather who can show up, but this only happened once for me (in about a dozen tries), and I have no idea why. If you don't want to kill Kaelyn then you should either attack the city or leave her behind in Mulsantir.

Aye I read your walkthrough entry, but failed to mention it. Anyway, I reloaded to before I passed through the Betrayers gate and yep. This time her uncle showed up on the first try.
