I've wondered what would happen if you let Imoen get killed (without ressurecting her) before exiting the first Irenicus dungeon, but I've never actually tried it. Is this what you did by any chance???
Why don't you try going through the Shadow Thieves stuff anyway, because you do still have to get to Irenicus. Keeep us posted, this is interesting.

@Craig...I believe you are confusing people. In your first post you seemed to me to be asking if you could get her past the Cowled Wizards and Irenicus. I doupt you can...because if you did their wouldn't be a plot to the game then....you spent more than half the game just trying to get her back...now if you got her back right after the first dungeon....you have cut the game time in half and have no reason to even go after Irenicus.

I belive that you have just interrupted somehow the cutscene and it caused that Imoen is still in your party - I have only one advice - start the game from the begining.
Why not just reload the auto-save and try the cut scene again?
Anyway, I think you'll just find a second Imoen, I can't imagine the designers including any checks on the first cut scene, after all, what's the point? The cut scene HAS to happen, there's no way to avoid it, so the player HAS to do the quest.
