If you've invested in Research to give yourself an edge over the Many, then you'll want to take a look at the list below for locations of all the Chemicals in System Shock 2. Each deck houses a Chemical Storeroom where its selection of Chemicals are held. While you will, from time to time, come across Chemicals outside of their Storerooms, these aren't listed, as all available Chemicals are present and accounted for in multiple Storerooms, and there are more than enough available to research everything in the game without having to scrounge through evey desk and crate you find.
